- Department of Contemporary Lexicology and Lexicography (oddělení současné lexikologie a lexikografie) compiles a new monolingual dictionary of contemporary Czech; permanently monitors and takes records of the development of Czech lexis.
- Department of Dialectology (dialektologické oddělení) explores dialects and informal speech on the territory of Bohemia, Moravia and Silesia.
- Department of Etymology (etymologické oddělení) unveils the origin of words.
- Department of Grammar (oddělení gramatiky) explores grammatical structure of Czech and the methodology of its description; deals with the theory and applications of corpus linguistics.
- Department of Language Cultivation (oddělení jazykové kultury) is engaged in the theory and practice of language cultivation and operates the language consulting service.
- Department of Language Development (oddělení vývoje jazyka) studies the history of Czech from its beginning to the national revival period.
- Department of Onomastics (oddělení onomastiky) conducts research into proper nouns.
- Department of Stylistics and Sociolinguistics (oddělení stylistiky a sociolingvistiky) explores language usage in the society and develops the theory of text, style, genre and discourse.

- Department of Scientific Information (oddělení vědeckých informací) compiles the bibliography of Czech linguistics and manages the library of the institute.
- Director's Office (ředitelství) is responsible for managing processes and administration of the institute; provides operational support for the council of the institute and the supervisory board.
- Economic and Technical Department (ekonomicko-technické oddělení) handles the economic and operational administration of the Institute.
